The story opens at Empire State University with Ben and Reed playing billiards. Ben remarks that Reed should really call up the girl he stayed with while doing his undergrad. Reed jokes that it was hard to get to know her living with her parents. As Reed and Ben play, they are introduced to Victor Von Doom. Victor remarks to Reed that they will be roommates. Ben remarks how 'lucky' Reed is.
Victor invited Ben and Reed to view his latest project. He remarks that there are other realities outside of their own, and that he has created a mask with a lens, that can view rifts in these dimensions. Victor is quite pleased when Reed remarks that his power supply is too much, and that when he powers it on, it's going to leak fuel and possibly explode. Victor tells Reed that his stabilizing component will cap the amount of energy used and insists that no such incident could or would occur.
A few days later Reed and Ben are studying in a common area when a loud explosion rocks the dorm rooms. Reed and Ben rush to Reed and Victor's room to see Victor horribly disfigured and mutilated. Medics rush him to the hospital, and as Victor is being wheeled by Reed, Victor mutters to Reed: "Of course you were right"
Years later we see that Ben and Reed have begun researching solar winds and their affect on the Earth. Reed needs funding for this as he'll need a shuttle with plating that requires a large amount of capital. Various efforts to find investors get rejected except for one. The application latter simply has the comment of "You're always right Reed" with the funds being allocated to their account.
Reed is eccstatic and realizes that he needs a crew for the shuttle. He needs a pilot and a Aerospace Engineer to help design and build the shuttle. He sends out notices for such and both him and Ben interview various candidates until they see that both the girl he dated in his undergrad and her brother are present. Both are interviewed individually. Johnny Storm is a renowned pilot and has successfully navigated two space bound flights. Sue meanwhile is less so qualified. Ben interviews her and realizes that after Reed left their parents died and Sue had to look after both herself and her brother. Having to set aside her many dreams and aspirations.
Reed believes a few other candidates are qualified but Ben pushes him to hire the Storm's which Reed does. When the two are brought in, Sue is reunited with Reed after their many years apart. She wishes to embrace him but he simply congratulates them and tells them that their list of tasks will be sent to them momentarily.
Sue is building the ship when she sees that Reed's investor asks that a mysterious component is to be outfitted to the vessel. Reed is not sure what to make of this, and when the device arrives there's a note attached saying: "Don't ask questions." The device is installed and from what the team can understand it does not hamper or interfere with other parts of the vessel. Sue thinks it's for recording data, while Reed wants to run more tests, he realizes he doesn't have the time and bruses aside his concerns.
On the day of the flight the crew all lift off and successfully launch into space. Johnny mentions that theya re at their destination prematurely and must wait for the solar wind to arrive. As the crew are waiting Sue finally approaches Reed, she asmits that she loved him and that she was broken up over his leaving her. Reed mentions that he didn't know what to do, and admits that he simply left because he was afraid that he wouldn't be able to handle a relationship with her and his studies. The crew are then alerted to the upcoming solar wind.
As it approaches Reed adjusts his sensors when the device that was installed ejects itself. As the solar wind hits the device it explodes and creates a portal to another realm. As the team frantically tries to understand what it is, they are bombarded by energy from this portal. Reed then tells Ben to eject their power supply into the portal. When they do, it explodes, closing the portal and sending the de-powered ship towards Earth. Johnny is able to land the vessel safely but it knocks everyone out.
As they awake, the group realizes that their exposure to the energy from the portal gave them powers. Reed can stretch and contort his body, Johnny can envelop himself in fire, Sue can turn invisible, and Ben is covered in rocks. The group are all outraged when Reed insists that he'll look into what caused this and find a cure.
We then go to Latveria where it's revealed that the investor was in fact Victor Von Doom. Now wearing a mask to cover his deformed face. Victor is informed that the device that the team included in the ship was successfully ejected. Doom then informs the person for them to begin mass creating the devices for deployment soon.
The team looks for a new lab, one more central to where the others lived and they settle on the Baxter Building. They quickly find it has everything Reed needs and he begins to better understand their powers and what gave them their powers. He quickly realizes that it was Antimatter energy from the portal that gave them their powers. When he tries to trace where the money originally came from he finds it cannot be traced. Frustrated, Johnny and Ben leave while Sue tries to talk to Reed.
When they're outside, Johhny is flirting with many passing girls while Be tries to hide the rocks on his body and face. Johnny jokes that the look is an 'improvement' which starts a spat between the two. As the two are fighting Ben notices a robbery, which the two stop fighting eachother to stop. When they do, Ben is revealed to the world. Pedestrians and those passing by are in shock. Police are called. Johnny tries to calm them down but it's not helping. Johnny calls Sue for help, her and Reed go to intervene. When they arrive reporters are arriving and are asking the two what Ben is. Reed intervenes saying that they are a crime fighting team. One reporter deems them the 'Fantastic Four'. Ben is not happy as he wants to be cured, not be fighting crime constantly.
Over the course of a few months we see the team fight crime and assist the police. Ben is seeing how this distracts Reed and the rest of the team from developing a cure and leaves the team. After he leaves the team tries to loacate him but alarms sound, Reeds sensors are etecting Antimatter appearing all over the world. The portal that gave them their powers was one of many that are opening up. One opens above New York itself.
The three of them go outside to see insectoid creatures all coming out of the portal. They start damaging nearby buildings and kidnapping people or attempting to kill them. The three of them are trying to hold back. As they do, one creature arrives and defeats all three. He declares himself as Annihlus and he declares Earth his now.
A fight then ensues. The three of them attempt to fight Annihlus. He beats all of them pretty easily. As he's about to kill them, he is encased in a bubble of energy by Sue. Reed remarks that he didn't know she could do that. She barks back that she didn't either and that Reed needs a solution. Reed realizing that they are no match for Annihlus calls in an updated version of the shuttle they used on their first mission. They all board and leave New York.
The team all meet in a desert where they are without the resources of the Baxter building. Red remarks that the portals themselves are unstable and that the one above New york is the only one stable enough for Annihlus and his minions to go through. He remarks that in 4 hours all of the portals will stabilize and that it will be a matter of days before Earth is conquered by Annihlus.
Reed tries to evaluate the portals, looking for a way to close them when Johnny brings his attention to a news cast which shows a rod attached to his arm which he seemingly uses to control the crowd. Johnny wonders if they can control the rod if they can control the army. Reed remarks that even if they could it wouldn't do anything about the portals. Sue notes that the energy from the rod may be the same as the portal. Reed is still doubtful despite his teams help. He barks that there are too many variables for him to run with this. Johnny and Sue tell him that life is full of doubt, and that the only way to be certain is to work as a team. Reed sets aside his trepedations and decides to go back to New York.
When the team arrives in New York it is over ran by the various insectoids. People are told to remain inside, but many on the streets are detained by Annihlus and his minions. When the ship arrives it's only Johnny and Sue. They ask Annihlus if they can work out conditions for Earth's surrender. Annihlus looks interested. He uses the rod to have his minions stand aside. He approaches the two and says "I made a deal with an Earthling already. There's nothing you an offer that he hasn't."
Sue then forces Annihlus into the air, where Johnny flies in to grab the rod. However Annihlus uses the rod to bind them all into place. Their plan failing in front of them, Annihlus is about to call in his minions to eat the three alive when Annihlus overhears something coming from overhead:
"It's Clobberin' Time"
Ben then smashes into Annihlus with enough force that the Rod comes off. Annihlus pushes Ben off and the four of them fight him for control of the rod. The team has less than a minute to close the portal. Ben punches Annihlus into Johnny, Sue creates a forcefield around them. As Annihlus comes to Johnny remarks "It's about to get hot in here" and goes Supernova.
With Annihlus defeated finally, Reed grabs the Rod and commands the aliens to return through the portal. Reed then closes all of the portals, thus preventing the army from returning.
We fast forward 6 months. The team is the Fantastic Four and all is well. Reed has begun to accept Sue into his life and is working with the team to find a cure for Ben. Reed then leaves to go through a portal within the Baxter building to a prison constructed in the Negative Zone. The area from which Annihlus and his aliens came from. Reed visits Annihlus and asks him who he struck the deal with. Annihlus refuses to answer. Reed then tells him he has a week to think about it and leaves.
From the shadows, comes Victor. He approaches Annihlus and tells him that he warned Annihlus of what would happen if he failed Victor. Annihlus pleads with Victor to spare his life. He even says "Victor, show mercy!" To which Victor replies "Victor may have showed you mercy. I however am not Victor, I am, Dr Doom." He then blasts Annihlus before leaving.
